One of the problems we see here a lot are people who upgraded, then found out some of their programs or plugins or extensions no longer worked, and it made their computer run slow or hinky. If the developer doesn't have any updates for it that allows you to continue using it, uninstall them. When opened, they always open the same data file, so that this data file is always the most complete and up to date data file.
That is how I use Quicken 2007 in my various partitions. My advice is that you only keep one data file for either use, Snow Leopard or the upgraded OS X.
